Francisco, profanada e destruída pelos soldados franceses em Março de 1808, em 10 de Maio de 1812 começa a exercer-se novamente o culto na igrejaEm 1910 na noite de 4 para 5 de Outubro o Convento foi incendiado. A partir desse ano alojou unidades militares, iniciando-se um processo de transformação/ adaptação a novas funções, ao longo de todo o século XX, que não respeitou a natureza do imóvel.A partir de 1981,o Batalhão do Serviço de Saúde (B.S.S.) ocupou as antigas instalações do extinto regimento de Artilharia de Costa, no antigo Seminário para Missionários Franciscanos de N.ª Senhora dos Anjos, antigo Convento de Brancanes. Serviu também, como Estabelecimento Prisional de Brancanes (1998-2005), em Novembro de 1998, o imóvel foi desativado das anteriores funções militares, para reafectação ao Ministério da Justiça. Em 2007 foi adquirido pelos actuais proprietários .O edifício do convento tem uma planta rectangular, composta por duas longas alas longitudinais e três salas transversais, que formam dois quadrados idênticos, com claustros centrais. Tem um espaço que ocupa metade de uma das alas longitudinais, encostada ao primeiro claustro onde funcionava a igreja que era dedicada a Nossa Senhora dos Anjos. No piso térreo encontravam-se três pórticos em arco redondo que davam para um átrio que foi transformado em capela quando o Convento se encontrava ocupado pelo extinto Batalhão de Serviço de Saúde (BSS) de Setúbal, a partir de 1981. À esquerda deste espaço encontra-se a portaria do edifício, onde se conservam painéis de azulejos azuis e brancos, representando as ocupações diárias dos frades.Em Julho de 2008, foi submetido a aprovação prévia o projecto de reabilitação e transformação do Convento de Brancanes num espaço de equipamento hoteleiro.
